Go to Part's Shop.

Purchase as many "Small" Part's as your inventory can hold. Keep in mind to leave 3 space's empty.

Exit the shop and go into your inventory. Right click on the Part's Grinder and left click on the "Small" Part. A message will prompt you as to whether you would like to grind the part. Repeat this buying, grinding, buying, grinding process until you have created 99 Modified Part's Piece's. This is known as a stack.
